Thanks, In my case there were webservice as for accessing data over web and separate batch job periodically updating database. Both were in their own virtualenvs.
The batchjob was also running inside jobs framework.

It seems that beta commons is broken T358364 so i made a separate test script which will edit to Wikimedia Commons. It edits either the file Sandbox Image.png or adds missing MIME-type SDC properties.

Just to note that It seems that in beta commons also login fails as wrong password, password reset doesn't work and ip editing fails because edit conflict. Most likely the common reason for all of these is underlying database problem.

Note, i do not know how this should be done.

Confirmed that the precision is limited to YYYY-MM-DD (WbTime precision 11) in Wikidata too.

It seems that most accurate time what Structure data on Commons allows is 11 ( YYYY-MM-DD ). Hours, minutes and seconds needs to be zero if they are defined. Precision value needs to be 11 or below if it is defined.

Please correct me if i missed something, but currently i suppose that i have found all of my grid-engine tools.
