Page number is the only index for pages in books; whereas in the file list, each file is indexed per its file name. You may also refer to a given file thanks to its date.
To describe a use case, a story is often better; e.g. “While reviewing all files from a specific user opening them in new browser tabs, I would like them to be numbered, so I can easier remember the last file I have open.”
You can’t say “sometimes it is useful to have numbers”, we need to explicit “sometimes” with a precise story.

Using natsort for the result shown on Special:Allpages could be wrong, when there are more items to shown and the first page ends on n2 and the next page starts with n11.

When visiting the page in the module namespace the lua source code is shown, but not parsed. The links there are not registered to show on [[Special:WhatLinksHere]]. But on the page where the module is used, the required modules are registered as template and shown on [[Special:WhatLinksHere]].

Probably all done. Anyone can always file another task if something isn't quite right.
